I have three custom taxonomy created using Custom Post Type UI plugin. That’s not good. :-/ I have updated much of the plugin’s logic for handling taxonomies, and will do my best to get an email to you tomorrow with a working beta copy of the new version. As of now, this plugin only supports up to 5 custom taxonomies. I’m looking to improve the logic behind this in the future. The quick-fix for now would be to only use 5 custom taxonomies. -D
